    I had a JB in an alder HS guitar and it sounded fine and I had one in an HH mahogany body and it sounded like a chainsaw recorded under water with a cheap microphone with the treble turned up. I'm a tonewood moderate, so my suspicion would be either variation in the wind and magnets, or the 250k thing Mike mentioned.
