I imagine they did it only because like you said, "everyone knows this song"

I'm just a huge fan of some of the others like Welcome to the Planet, Spiderbaby (Yeah Yeah Yeah) or Cosmic Monsters Inc. (probably my favorite of the album)

Devin era Steve Vai (the Sex and Religion album, but even more-so, their touring setup) seemed to be an attempt to make the Steve Vai project a band of it's own instead of just a couple dudes he was playing with.

The actual music video for Deep Down Into The Pain I remember being billed as "Vai" instead of Steve Vai, like they were trying to use it like a band name. Even the way they shot it was spread among everyone in the band quite a bit:
